I used the one on the driver's side near the rear seat for the black wire in the photo. Sounds like there's probably a couple of these grommets on the floor that could be used.
Weathertech mats arrived today. This newer Floorliner HP model feels improved over the older version I'm sure everyone's been used to. These are thicker material but also more pliable so they conform to the edges and vertical surfaces better. Rear coverage is great! Didn't have a chance to snap...

I would try the touchupdirect route first. I've ended up with a touch up pen for all my vehicles and they doing a decent job masking the defects well enough so you eventually forget about it.
If it doesn't turn out well you can always scratch it again and try to cover up with something else 😂
The full Weathertech kit (front and rears) is now available on their website as of this morning for double cab auto non-hybrid. Expensive, but like you mentioned worth the investment long term.
