No, the lights still work fine even with a cover that sits on top of the sides instead of down in the rails. There are just diamondback shims, that will not fit under them.
As a note, Diamondback doesn't take into account Trailhunters, or any model with scene lights, when installing these covers. The shims, that are shipped to go under your bed side molding, will not fit because of the scene light wiring running the length of the molding. Not a huge deal but it...
I have the OEM spray on liner it definitely does not keep things from sliding around much. I added the OEM mat on top of it and it is much more grippy than the liner. It's quality heavyweight as well.

I've had the same experience with them regarding trying to get more info on the fitment of the Covert bumper for the Trailhunter and their customer service and respond time is poor.
