Nope there's only front and rear mounts on the rack (My TRD off road only has front and rear too) so you will be fine. As for wind noise there is an increase in noise on the highway, I did some adjustments to the front fairing and got it dialed in so its pretty minimal.
I have a sunroof on my offroad premium and there is lots of clearance in all positions, I'm quite sure that every rack of this style I looked at specified they don't interfere.
