Saw this in a review video. Add a felt or rubber washer on the inside of the tailgate opening where the cable from the tailgate connects to the post. It's that fitting rattling against the post apparently.
Got my Westcott Designs roof rack last week but was out of town so just got it installed today. Loving how it looks against the solar octane with the other black trim pieces. Starts to cause a little bit of wind noise at >70mph but nothing bothersome. Didn't need to turn the music up or anything.
Also in most cases, rollup is easier to completely remove. There are probably some models of trifold that remove easily but they'd still be more awkward to handle.
But the main thing is definitely visibility which is mostly irrelevant if you have digital mirror as long as you don't get one that...
The sentry (CT) stops the tailgate from closing because of how the rear seal sits. You need to unlatch the cover, close tailgate then push down to relatch it.
No noticeable wind noise from closed moonroof. OEM roof rack has many noise complaints from 4runner owners and looks pretty similar. That's why I ordered Westcott Designs instead of OEM.
Not sure about the x4 line, but the Sentry CT is really easy to completely remove. Just roll it up then release 2 locks at the front of the bed and lift it off.
Have you considered a Retrax? They have built in rail support. A bit more expensive and take up some space at the front of the bed but might be the cleanest solution.

Limited comes with a lot of ugly chrome otherwise I'd probably always buy a Limited. I guess some people think chrome classes it up. To me, it just makes it look like you're trying to put lipstick on a pig. Trucks aren't supposed to be shiny!
I've had ORs and Sports in previous generations and for the city either will be fine. The main reasons I tend to prefer the sport even for mostly street driving:

Sounds like you want a tonneau with a rail system of it's own. There are a few of them out there that look pretty slick like the BAK x4ts or, I believe, pretty much all of the Retrax covers.

Nav instructions should be ducking the music volume so you can hear it. There's probably a setting specifically for that. Alas, I don't use the pathetic Toyota navigation so I'm not sure. It just works on Android Auto.
I made my dealer add the black OEM ones for free because, imo, they should be standard on OR premiums to coordinate with the other black trim parts. Fairly sure I saw someone mention installing TUFSKINZ inserts.
