Bed Rails with Tonneau Cover?

This is going to be a very dumb question so I apologize in advance, but in any pickup truck (including the Tacoma), are you able to have bed rails installed with a tonneau cover?

Asking because I'm currently planning for next ski season and want to figure out storage logistics. Would ideally use the rails to store my ski's and the enclosed bed for other equipment. Is there another way you guys would go about it? Thanks!

The existing bed rails will be under the tonneau and won't be accessible.

Sounds like you want a tonneau with a rail system of it's own. There are a few of them out there that look pretty slick like the BAK x4ts or, I believe, pretty much all of the Retrax covers.
