Hey, so I have the OEM bed cover and a bed divider that let's you orient the divider in several configurations. I don't know where the bed divider was originally purchased, unfortunately, since it was given to me by a friend when I had my 3rd gen tacoma. Once I put the tonneau cover on, I had to use a bandsaw to cut about an inch off of each side of the bed divider to make it fit as the bed rails wind up getting pushed in a little bit to accommodate for the bed cover's mounting brackets. Here's a couple pictures that I took a while ago:

The bed divider is nice for keeping stuff where I want it in the bed for easy access, plus if it's in the way, I can flip it up out of the way or remove it entirely fairly easily. It looks pretty similar to some of the other OEM bed dividers that I've seen posted on here, so I'm sure you can find them pretty easily. It also has T-post slots so I can mount stuff to the bed divider rail too if I want.

Thanks. Looking for OVER the bed, external bed rails/racks.

Does anyone have any suggestions for a box mounting rail system that can accommodate a trifold Tonneau cover?

I have been told by some of the Tonneau cover dealers that I will need to replace my existing trifold Tonneau cover with a Retrax Tonneau cover system to accommodate a rail system that could support a spare tire mount. Installing a Retrax Tonneau cover (2k-3k) is cost-promibitive.

The other challenge is finding a spare tire mounting system that does not impede the vision for the back window. I am currently looking at an Armordillo CR1 Chase Rack W/LED Shroud with an Armordillo CR1 tire mount. Any recommendations for a trifold Tonneau system that can accommodate spare tire mounting system would be appreciated.

The problem with low profile bed covers like the OEM one is they have a rail that runs along and hugs the bed lip which won't allow a rack to anchor to the utility rail. Since the utility rail isn't flush with the bed side the bed rack bracket runs into the cover's rail instead of sitting between the rail and the bed side. The solution is to use a cover that sits on top of the bed sides instead, like an Extang Solid Fold, or a cover with T-Slot rails as you mentioned.

On 3G Tacoma's we have tried Elevate t slot rails with covers like the one you have without luck, but others report otherwise.

Also, there are bed rack manufacturers that have special brackets for the Tacoma utility rail and low profile bed covers. Unfortunately we don't, but any bed rack that works with the Bak Flip MX4 will likely work with your bed cover.
