While looking for issues, I'd make sure to check the switch behind the clutch pedal that @Yotota mentioned. Mine's a 2003. I don't have startup problems because it's a keyed ignition, but sometimes, cruise won't engage.
To fix that issue, I pump the clutch pedal while in neutral a few times. That dislodges all the dirt and gunk in the switch, and cruise comes back. That little switch can cause issues, and it's very easy to bump when you're working in the the footwell.
BTW - I'm still eagerly waiting for Toyota to make my 2025 ('06, '07???) 6MT TRD Off Road w/ the Off Road Premium Package. One day. One day...

Thinking I knocked something loose. Still can only start with no clutch option and the shifting and rev matching is really bad right now. Time to poke around...

I'm now 97.6% sure it's the clutch switch.

The ECU receives the signal from that switch to perform the rev matching, and without the signal the ECU no longer knows that you are shifting. Pull the under-dash panel and look at the clutch pedal bracket. Find the switch and wiring. Make sure all connections are fully engaged. Trace the wiring as much as you can to check for other connections. I bet it's an easy fix.
