I have an X2 that I've been somewhat disappointed by, mostly for customer service reasons. The company definitely feels like it's flying by the seat of it's pants and just doing their best to hold it together. I was lucky in the sense that mine was machined well enough to provide a 99.5% water tight seal.

If I had your issue, I think I'd pick up a tube of black exterior caulk and hit the joints with that. I think it'd give you a more polished look than that silicone putty would.

I too have the Toyota version of the cover and while some water gets into my 6' bed from heavy rain or the aggressive car wash, it's fine. It's a truck. I keep some essentials in a water-resistant Plano box just in case. I'm really happy with the cover.
